Fabian Theis has developed foundational computational methods for single-cell multi-omics analysis that are widely used in cancer research, including scVelo for RNA velocity estimation of cell state transitions, scGen for perturbation prediction, and totalVI for joint modeling of CITE-seq data. His laboratory created Scanpy, the dominant Python framework for single-cell analysis used by thousands of cancer researchers worldwide. He has applied deep learning and variational autoencoder approaches to integrate single-cell transcriptomics, epigenomics, and proteomics data, enabling comprehensive characterization of tumor cell states and their dynamic transitions during treatment and resistance.
